Hi,
When using only one correl method with randomization (edgeScore, 100 iterations, bootstrap and bonferroni correction), the pval and qval are reported in GDL format but not reported with GML format when using command line. Need help on this issue.

Sorry, but since we are working on a tool to supersede CoNet, there will be no fix for this anytime soon. After having loaded the gdl network into Cytoscape using the CoNet plugin, you could save p- and q-values as an edge table using Cytoscape.
