I cannot run Cytoscape_3.3.0 and want to uninstall, but it won't uninstall! I get the same error as when I tried to run Cytoscape:

'No JVM could be found on your system. Please define EXE4J_JAVA_HOME to point to an installed 64-bit JDK or JRE...'

I don't know how to define EXE4J_JAVA_HOME (in the .bat file? in the .instal4j file?) and want to uninstall Cytoscape.

Cytoscape is on my machine here: C:\Program Files\Cytoscape_v3.3.0

Java is here: C:\Program Files (x86)\Java\jre1.8.0_111

thanks for any help. A snapshot of the Cytoscape test from the download page is attached.

Hi, Bonnie –

The root problem appears to be that the Java directory isn’t on your PATH. I don’t know how this would have happened, and this may indicate an incorrect Java installation. If you’re interested, you can see how the Java path on my PC is set up … I’m including it at the bottom of this e-mail.

There are a few ways you can go about removing Cytoscape.

The simplest way is to delete these two directories:

C:\Program Files\Cytoscape_v3.3.0

C:\Users\<your user name>\CytoscapeConfiguration

You would also want to delete any desktop icons and Program Manager groups that may still exist.

If you don’t need Java for another application, it’s safe to uninstall it. If you do need Java (for a newer version of Cytoscape), you might simply reinstall it. Be sure to install the 64 bit Java if your PC is 64 bits.

If you do reinstall Java, you should be able to execute the Cytoscape install/uninstall program with no problem.

Here is what my Java configuration looks like. The first entry on the PATH (C:\ProgramData\Oracle\Java\javapath) is the directory that contains Java. If it’s not on your path, Java won’t be available. Likewise, you can see that the C:\ProgramData\Oracle\Java\javapath directory should have links to the Java directory you do have. I am concerned that you have Java in C:\Program Files (x86)\Java\jre1.8.0_111, as I would have expected C:\Program Files\Java\jre1.8.0_111 instead. To me, this suggests that you have installed the 32 bit Java, which would be fine only if your PC is 32 bits.

Thank you so much. I usually never delete programs without using the uninstall program. I don't understand why Java installs in the ~/ Program Files (x86) folder. The Java program does not even show up in my list of programs so I deleted that folder as well.
