However the problem still persists and it is extremely annoying. It makes Cytoscape almost useless and impossible to operate. The only thing I found that works for a while is emptying CytoscapeConfiguration folder under ".../Users/(user name) and reinstalling the applications, but soon after the problem reappears. I am open to any suggestions, since I am kind of desperate.
