Hi I am a newbie to cytoscape and am interested in doing the
following.

Taking a column of proteins from an excel file (I have gene names,
IPIs, and entrez values)
having cytoscape generate a network based on connections within my own
dataset. I would prefer
for it to not introduce to new nodes and interactions, I would like to
just keep the proteins I already have and create connections on just
those. I would be interested in using DIP, HRPD, and others to help
generate these connections. I have begun using the Agilent literature
plugin and would like to incorporate connections from there as well.

There are so many plug ins and could use advice from folks on whats
the best strategy in performing the task listed above. Any help or
suggestions is muchly appreciated. Thanks again -Rich

Hello there,

how about BioNetBuilder?

I have used this one to get interactions from several databases and it is really easy to use.
