java library for comparing two graphs

Hello,
I am developing plugin for Cytoscape and I wolud like to ask if
someone knows a good java library for comparing two graphs by
searching maximal common subgraph isomorphism to get information about
their similarity? I do not want to compare graphs based on node
labels. Or is there any other way how to topologicaly compare graphs
with good java library? Now I am using library SimPack and it is
usefull but I need something more. Any suggestions will be very
helpful.

Unless your graphs are really small, I wouldn't trust Java to work
through it. Try the C++ boost library or the new version of LEDA.
Use SWIG to connect your C++ backend with your Java frontend.

Iam not sure but i think JGraphT library does provides that option. It also has other option for different graph extensions. I think it might be handy. Also JUNG (Java Universal Network/Graph Framework) might also be helpful.
