Hello. I'm apologising if now, I'm doing smth inappropriate.
I'm just desperately trying to get help.
I've started to use release 2.6.3 and already passed half of manual when
suddenly it stopped to launch.
Was fine about 10 times and then stopped!!
Here is what the output file says:

Thought I can continue to use it after closing warning message many many
function become absent.
I'm lucky I kept 2.4 release, but I would be happy if you help me
resolve this matter.
My apologies once again if that is not the right place for concern
submission, I just could not find any other way.
Thank you for consideration.
Best wishes.
Sincerely, Ekaterina Stepanova (katyast...@gmail.com)

In this case someething appears to have happened to the file that tracks
which plugins have been installed and/or are available.
It would be useful if you could say which OS and version of Java you're
using, as would attaching a copy of track_plugins.xml
This file should be located in the "2.6" subdirectory of the
".cytoscape" directory (the location of which depends on which OS you're
using).
Things to try :-
1) Check permission on the "cytoscape/2.6" directory and
track_plugins.xml to make sure they are both writable.
2) Deleting or renaming the existing track_plugins.xml (please keep a
copy though as this will be useful for tracking down any bug invloved).
Cytoscape should then start with a clean file, but you will need to
reinstall whatever plugins you were using.
