Dear all,

Please let me know if there is a means through the cytoscape interface
to scale
all nodes to the encompass the text in their labels.

Thanks,
- John

Hi Everett,
You can adjust node size, colour, shape, as well as font colour, size,
shape, etc in the vizmapper tab in the control panel on the left.
Just click on the picture that has 2 nodes attached by an edge. I
think that is what you're looking for.

Best Regards,
Peter

Sorry, I misread the message, your name is John! Also, to note, you
may have to import node/font shape, colour, etc via vizmapper if
you're planning on that characteristic to represent something.

Best Regards,
Peter

Hi Peter,

Thanks for the quick reply.

When I go to the Node Width or Node height properties in the
VizMapper
after unlocking the node height/width dependacy -- I try to select
"generate discrete values" -> "fit node with to label" but these
options
are always greyed out for me.

The does not go into depth on how these options are to be used -- do
you
know of a better resource?

best,
- John

Hi John,
I've been trying to see what you're talking about in Cytoscape. I
think I see what your problem is. So, if you go to vizmapper and
double-click on that picture I mentioned before with the nodes (says
"Source" and "Target") attached by an edge, then click on
"Dependencies" tab, and uncheck "Lock Node Width/Height". I think, it
seems to work for me, will solve your issue.

In all honesty, I have not found any good tutorials on Cytoscape. A
program that is this well sourced has no good teaching resource other
than taking a course. Personally, I have gone through the tutorials,
manuals, and plugin websites, I don't find them all that useful.
They're so basic that I can't apply any of what was told there to what
I personally need the program to do. I have been teaching myself,
while asking some others for some help, and trying to figure it out on
my own. One of those do-it yourself type programs, so it seems.

Best Regards,
Peter

Hi Peter (et. al.),
We're working hard on improving the tutorials for Cytoscape. I
would invite anyone interested to come to the ISMB Cytoscape Tutorial
this year. This is going to be the "roll-out" of a new
Cytoscape/Network Biology tutorial that several of us have been working on.

As part of NRNB's support of Cytoscape, we are in the process of
prioritizing new tutorial content. Recent threads on this list have
reiterated this need. These will be added to our free, online teaching tool
called Open Tutorials. Here are currently available Cytoscape tutorials:

http://opentutorials.cgl.ucsf.edu/index.php/Portal:Cytoscape

And here is our list of the "Top 4" tutorials to target. Please make
suggestions for alternative priorities and additional tutorials in high
demand.

1. VizMapper
- A few examples of each mapping type (discrete, continuous,
passthrough)
- Node, edge, global and dependency defaults (including node
width/height lock!)
- Label placement
- Custom graphics
- Visual bypass

2. Working with "Real World" Data
- preparing common data formats for import
- data import options
- how data mapping to networks works
- related plugins
- common pitfalls

3. Finding and Importing Networks
- common types of networks
- preparing common network formats for import
- mapping user data to networks
- inferring networks
- related plugins

4. Annotating Networks
- common types of useful attributes (data, aliased, annotations)
- adding annotations and aliases
- related plugins

Thanks!
- Alex
