Dear Surya Prakash,
To be sure that Y chromosome is normal, you need to do some additional checking: C-banding or FISH for heterochromatin of Y (it's looks like small, but present), FISH to SRY region and (not must) FISH to Y centromere. After all of these the Y's structure will be  more clear to you.

Could you please provide  me with the following info?
1. what sample is that?
2. what is the referral reason?
3. can you attach a photo with longer chromosomes? (even just the Y chromosome)
4. Have you performed C-banding at all?
5. Have you done any FISH for Yp probes?
6. Does Y look like it in all cells?

Hi Surya,
I think that you must to do a FISH using SRY probe but in metaphases in order to visualize if it is an abnormal chromosome Y.

You should do FISH for SRY. It is normal to find different sizes (polymorphism) of the Y chromosome!

Many mentioned FISH for SRY. If you are gonna do FISH you may wanna do FISH for the SHOX gene too. In addition if you want to take it a step further you may want to do array-CGH.

I would suggest to get some more karyos with better resolution and try to get good length of chromsomes with colichine and time first before you can plan for FISH probes for SRY,SHOX gene (if available).

Hi Surya,
First of all You have to compare the lenght of Y chromosome in all the cells . If it looks similar in all cells , then there is no point to worry. But if the length of Y is different in different cells, then you might as well compare the clinical interpretation and indication. If you planning to do a FISH, you first have to use a probe to make sure the presence of Y , because sometimes it can be a marker chromosome as well . I think you have SRY probes readily available so you can confirm it with that. Before reporting it is important to relate the clinical interpretation .
