I need to connect via one of my proxies but it fails because rather than use the entry I set up in ssh's config file, it presumes that it is a name that needs to be resolved via DNS first.

Is there a way to make that work? Any plans to add that feature?

We do read alias names from OpenSSH configuration and only try to resolve the hostname for the alias. If not, this is a bug that should be reported at https://trac.cyberduck.io/newticket
