dose the ids shown in the tracking output flie structure correspond to the identities assigned during tracking?
if so how can I find them?
i want to mark one of my flies so I could spot him and analyze his specific  behavior when he is with other fly's in the arena

thank you

Hi Lital,

The colors shown during tracking correspond with the identity of the fly. There are 12 colors in the normal palette, used in the order shown here: https://sourceforge.net/p/ctrax/code/HEAD/tree/trunk/Ctrax/params.py#l85 . If there are more than 12 flies in the arena, the colors are reused in order.

However, fly tracks are "born" and "die off" quite often during tracking. The hindsight feature keeps only those tracks which behave consistently across many frames. Therefore, identifiers may be reused and may be a bit unpredictable during tracking. BUT if you complete tracking, then close the movie and reopen it with its completed annotation file, then the identities of the flies should line up perfectly with the colors.

Hope that helps!

JB
