Hi,

I have just went through most part of the eCLIP-analysis using CTK protocol, and I noticed that in the tutorial, only Read2 were used for analysis. I have seen this in other turorial as well. I am wondering is there any specific reason that Read1 is not used?

Thanks a lot,

Cai

Reads 2 is the sense strand, capturing the 5’end of the CLIP tag.  The start position has the information of the exact crosslink sites.
