We are the researchers from the Chinese University of Hong Kong and recently used CTK to analyze our PAR-CLIP data. Unfortunately, for the lack of experience, we are confused of how to use the output peaks and CIMS. Since UV cross-linking always induces mutations, does it means CIMS-generated sites should be more reliable?  Or, do you have any suggestions for us to select the binding sites ?
