I think this resubmissions are only for LLPs located in Haryana ..We had recently filed for LLP in Delhi and there was no need to again pay the stamp duty , providedly if capital contribution of the LLP hasn't increased. 

We got the approval in one go. We had just executed the supplementary LLP agreement in 200 RS stamp paper got it signed and notarized

The registered office of my LLP is in Delhi and I have executed supplementary agreement on the stamp paper of Rs. 100 in respect of change in registered office, there is no change in contribution. Still i got re submission with the following remarks 

“Stamp  Duty of Rs. 1000/- has to be paid  as  per provision Article- 46 of the Indian Stamp (Haryana Amendment) Act, 2018 as  Registered Office of LLP  is situated  in  state of  Haryana.”

The resubmission itself states that stamp duty  of Rs 1000 has to be paid if the RO is situated in Haryana . 

In your case, since ro is in delhi you need to attach a clarification letter stating the co's RO is in delhi so therefore it doens't needs to comply with the Haryana stamp act provision
