Professor Joachims sent out an e-mail saying that everything else is
going to be on the final, but does that include the topics that
weren't really covered in the prelims? Such as suffix, huffman,
decision and BSP trees, design patterns, etc.?

Suffix and Huffman trees were used only as examples of how trees can be used. So, I only wanted you to know that they exists. But since I never explained how they actually work in detail, I obviously do not expect that you know this for the final. Decision trees are a bit different, since we covered them in a homework and you got hands-on experience with them.
