Closed loop control if we re-implement this in a arduino fine but here
may be a open source pc solution to what your looking for. also your
porus block and vacume for holding down components might work as a
pick n place over a hotplate...

Steppers with encoders...

Other acuracy improving things in the wiki...
http://wiki.linuxcnc.org/cgi-bin/emcinfo.pl

timing for steps for the board & the motor choice seem important shown here....

KINEMATICS more on this below it is making the machine more acurate.
Now I am a newb so don't take me saying these things as offecive it is
me documenting what I find and sharing with you.

this touch probe could be used to calibrate...
http://wiki.linuxcnc.org/cgi-bin/emcinfo.pl?Touch_Probe

They do have a tool changer I am excited...
# Tool changing:

* Tool Changes - Installing and Using the Manual Tool Changer
* RackToolChanger - Configuring EMC2 to use Rack Tool Changer

# Gaining accuracy:

* Screw Compensation - Using a comp file
* combining two feedback devices on one axis eg a rotary encoder
on motor and a linear encoder on machine

ok 2 encoders per axis screw & linear.... now that gives me a headach...

installing to compact flash...

Advanced examples of using emc2:

* ElectricalDischargeMachining
* Plasma - Examples of things relating to plasma tables
