I use lyx 1.1.5fix2 to produce a TeX file and get an error about
missing font files (since the upgrade).
Any hints?

i don't recall when pdftex gained the ability to use type 3 fonts, but
it looks as if it was after 0.13d
the ec fonts aren't issued in type 1 format (other than by micropress,
as a commercial product). thus you need to use type 3 if you really
want to use the fonts. the downside of so doing is that the resulting
pdf looks horrible on screen (because adobe don't do anti-aliasing in
acrobat reader).
you may care to investigate using some other font family in your
document: there are passable (though not completely conforming)
implementations of the ec encoding that use adobe times and the like.

In addition to what Karsten suggested, consider using
\usepackage{ae}
\usepackage{aecompl}
since the AE fonts are almost european, but not quite. For an
alternative you might consider the ZE fonts. You can get them
from
ftp://ftp.dante.de/tex-archive/fonts/zefonts.tar.gz
and then go:
\usepackage{zefonts}
