I'm using two-column.sty and at one point I need to be able to
write an equation that spans across both columns. For example,
This is whatlkjlkjlkjlkjlkjlkjlkj lkj;lkj;lkj;lkj;lkj;lkj;lkj;lkj
lkj;lkj;lkj;lkjlkjlkjlkjlkjlkjkjj lkjlkjlkjlkjlkjlkjlkjlkjlkjlkjl
Now I want the equation to be just like this. (1)
sdfsfsfkjlsdkfjlsdkfjlsdkfjsdlkfj lkjlkjlskdfjslfkjsdlfkjsdlkfjsd
I haven't been able to figure out how to do this. Any help would be
appreciated.

Try \twocolumn[text]. 'text' will be put in a parbox which can span both
columns. Since by default twocolumn issues a \clearpage, you may want
to do something like {\let\clearpage\relax\twocolumn[text]}.
Check the LaTeX manual on \twocolumn for more details. (Although this
particular application is not described, I believe.)
How to make the text flow around your equation is another problem. I
don't have a good answer to that...

This is possible with multicol.sty, available from ctan archives.
In your case you'd do:
....
\begin{multicols}{2}
.....
\end{multicols}
...your long equation...
\begin{multicols}{2}
.....
\end{multicols}
