I am currently writing my thesis in latex and I am using the article
document class. After compiling the .tex document to pdf it happens on
some pages that the page number at the bottom of the page overlaps
with the text. Is there a way to specifiy the space between the page
number and the text?
i tried \footskip but it seemed only to affect footnotes and not the
page numbering.
Any help is much appreciated.

or you can try coding a specific value:
\setlength{\textheight}{9in}%
The difference between pages might be related to orphan and widow
control that makes some pages longer than others.
The geometry package is also a great source of help in changing the
complete document layout. It is available via CTAN from
http://tug.ctan.org/cgi-bin/ctanPackageInformation.py?id=geometry

It is not normal that the text overwrites the page number. There is
probably something wrong in your document.
Make a complete minimal example.

I'm just being curious...why not book or report class: they would seem
to be closer to the construction of a thesis than article is.

This is abnormal. You have done something that you're not telling us.
Use the geometry package to set the page dimensions. Or make a minimal
example to show us what doesn't work.
