I usually don't have a problem with it. Preview LaTeX looks at the output
(as far as I know) and doesn't care where i comes from.

Where is the problem? As long as you are using the multifile
facilities of AUCTeX (as outlined in the AUCTeX manual accessible via
the menus and the usual ways), preview-latex should work just fine.
