On the 1000SL's, TL's, and RL's, changing from mono to color is not a
setup option. Instead, <alt>-<cntrl>-<shift>-V reboots the machine and
switches types, saving the type in EEPROM.

The Tandy 1000 is an XT-level computer and does not have a CMOS setup. The
change would have to be somewhere on the motherboard's DIP switches or jumpers.
I have a Tandy 1000, and would love a copy of the Setup program if you
have it.

Ok, I feel stupid now. according to faxback document #17352
you have to use the function keys at boot-up to change settings.
If you do nothing , tandy 1000 boots into color CGA mode.
If you press F1 right after the computer beeps but before DOS starts,
then it will be in Mono mode.
If you press F2, it will be in TV Mode - in which you can use a TV
set as a moniter.
F3 key- swaps drive letter designations.
F4 key- boots at Slow Speed. (4Mhz instead of 8)

The Tandy 1000 I have, has a protected boot drive or something.
Is there a way to boot the machine with an autoexec.bat
in the regular PC fashion.

To get a writeable AUTOEXEC.BAT, run the system setup program and tell
it to look for AUTOEXEC.BAT on A: or C: (if you have a hard drive). The
drive you're referring to is a ROM drive. See the 1000-series FAQ:

No 1000 was ever made with a seperate video card, and no 1000 was ever
made without color graphics capability builtin to the motherboard.
