Has anyone out there actually spent the time to make some new levels for
marathon?

Oh boy! Have they! Check out ftp.amug.org, you will find enough new
levels (by levels, I assume you mean maps) to keep you happy for a good
while. You may also want keep an eye on the Marathon newsgroup,
alt.games.marathon. Have fun!

If you've only got an ftp client, point it to

There are something over 100 user-made maps out there.

Aren't these all network maps? It is possible to create a totally new
mission with any of the map editors?

Actually, there are a several non-net maps out there. Try the USS Raider
set or Athens Outpost...both are available from the webpages Claude
mentioned.

Distribution file name: mara_solo_8lev_suite.sit
8 level solo suite - medium difficulty by Dean Neufeld.
These levels were created using Pfhorte by Steve Israelson.
Use the communication terminals, but you should ignore the text they produce.
If terminal simply disconnects, you have more work to do.

There is also some good multilevel maps available:
