How can I set the font for printing registers in Quicken (I can only
find that for printing checks), or how can I set the printer to
substitute fonts? This doesn't seem to happen with other apps.

How did you get Quicken 98 to run under OS X?
Doesn't the printer driver spool the print job? It does for my
Laserwriter Select 360.

Sorry - Quicken 98 was under 8.6.

It prints, but it seems to use Geneva 12(?), which is much too large
for the purpose. Also, since it's not substituting, printing is
unbearably slow.

I agree the font actually used is too large, but I don't witness any
slowdown. what happens if you print a document formatted in Geneva from
another application?
