After you have done the research on the dig items, it turns out that
they can upgrade your ship. But the manual's directions on how you
actually upgrade are vague. What do you click on and in what order?

is it 4000 or just 1000 RU's? I seem to remember only 1000 RU's being
requred (of course the <99,000 RU's that I have in storage are more than
adequate)

Once you have completed a dig and the article is in the top row of
your possessions screen take it to a colony and research it. Once it
is researched, using the 'examine' will tell you what it does. Now go
to a world that has a starbase and click on the starbase. make sure
you have RU's since each upgrade costs 1000 RU's. Just click on those
ships you want to upgrade and it will do it. Except that 3/4 thru the
game I ceased to be able to upgrade ships for some reasn that I can't
see. However since the Crud... I mean Crux are practically gone
anyway it doesn't matter.

you are upgrading with etc (and maybe the ships).

Go to any planet with a starbase and switch to the orbital view. In
the two rows of boxes where you see your ships, there will be an icon
for the starbase on the second row, left side. Click on it, and a
window will appear showing any ships in your fleet which are
candidates for upgrading. Click on each one to toggle the upgrade
option for it on or off, then click outside the window to commit the
changes (and corresponding expenditure of RU's).

I upgraded almost every ship possible, and it only cost 1000 each. The
manual says it should only cost 1000 anyway, so I don't think it varies.
