Once the PTFs have been loaded, the save files are no longer needed,
even if the PTFs are not yet applied. Personally I like to keep them
until after I do have them applied.
So if the PTFs are applied, you can certainly delete the save files.
There is no need to have the PTFs permanently applied. However if you
need more room, permanently applying PTFs is another way to get some.

Opinions expressed are my own and do not necessarily represent the views of my employer or anyone in their right mind.
In addition there is no need to apply them permanently

When you upgrade to a new release, PTF save files (that you got from IBM)
should be deleted automatically. Unless you are using SystemView System
Manager, you shouldn't need any PTF save files for releases older than your
current OS/400 release. Therefore, if PTF save files for older releases
weren't deleted when you upgraded, you can delete them. (The text on the
save file should contain the release info.)
Also, once you have 'evaluated' your PTFs (i.e., they've been on your system
for a month or so without any problems), you should permanently apply them.
When a PTF is temporarily applied, you have the PTF objects (active), plus
the old (pre-PTF) objects on disk. When you permanently apply a PTF, the old
versions of the replaced objects are deleted, thus freeing disk space.
