Which Apple 2 DOS do I use with cc65: DOS 3.3, or ProDOS? How do I
use such?

You can use either, but ProDOS is preferred for new projects. It makes getting
files from your dev box to your Apple II easier, especially if the two machines
are networked (my IIGS can pull binaries from my Linux box through a
LocalTalk-to-Ethernet bridge).

(There's a one-block loader program that you can combine with your cc65 binary
to make it bootable; if your program is named FOO, you name the loader program
FOO.SYSTEM and put it on a floppy with a copy of PRODOS. FOO.SYSTEM is also
launchable from the Finder (if you have a IIGS, of course) and other launcher
apps.)

That sounds cool Scott. My Microdrive has a CF which just plugs into my usb
port on my Windows Box and Ciderpress inserts whatever I want then I plug it
into my external on my //e. "Sneaker Net" but just as cool I think!
