rndc refresh - unexpected end of input

I recently added a bunch of domains to my named.conf file and then ran:

rndc reload
rndc refresh

After rndc refresh I get:

rndc: 'refresh' failed: unexpected end of input

If I run DIG on the new domain names I get :

;; ->>HEADER<<- opcode: QUERY, status: SERVFAIL, id: 53939
;; flags: qr rd ra; QUERY: 1, ANSWER: 0, AUTHORITY: 0, ADDITIONAL: 0

I've run named-checkzone and the zones check out fine. Can someone point me
in the right direction? I'm not sure what I should be looking for here.

Update since last night...

Checking and rechecking I finally found a : where there should be a ;. I
reran the commands and got the same error message, but I was finally able to
get an authoritative response out of the server.

Not sure if I'm able to get a response because of the fixed typo, or just
because it took a while for BIND to recognize the domains?

Either way, I'm still getting the 'unexpected end of input' error when I run
rndc refresh. Any ideas why?
