Not always a good idea.
Those blank measures may contain a lot of data setting up controllers.
patches etc.
Delete those and you screw up the MIDI file.
To do it you need a sequencer.
You can get a free one here :-

Jazz++ Sequencer - basic but useful.

"PSRUTI" (stands for Yamaha PSR-Utility) which is downloadable as
freeware at: www.heikoplate.de or here:

This utility is also available in english.
There is an option called "Quickstart" which reduces / compresses the
system-exclusive data and the makes the song start quite fast.
No data or anything gets lost. The Controller Data will be "pushed"
as tight as possible into the first one or two seconds in a song.
Try it - it愀 a nice piece of software.

If you find there is something contained in the blank measures, you can
usually get rid of most of them by just deleting 1 blank measure at a
time thats closest to where the music is, save the file, then do it
again and repeat this.
Then go and test the files and see if they are damaged or work ok, and
delete the ones not needed.
You will need to laod them into a sequencr or midi music program that
allows editing and deletion of measures.
