For each separate instance of Eudora that you run,
please post the complete "Application" and "Data" paths
seen when "Help" > "About Eudora" is invoked
(you can click on either of these paths to open them directly in Windows)

The following is less drastic than deleting or renaming Eudora.ini,
and preserves the account info (personalities):

However, if your "Data" is stored within what in English is called "program files,"
or other "protected" areas in Vista, Win7, Win8, or any later version of Windows,
there may still be ongoing problems.
Any overlap of file areas used by multiple instances of Eudora,
running at the same time, may also turn out to be in conflict.
By the way, your filters are in a separate data file (filters.pce),
any address books each have their own file, etc.

Eudora dynamically searches your "Data" folder for current mailboxes
when launched, so there is no file listing all the mailboxes.
