If I have an desktop PCI card with a PCI-to-CompactPCI extender, a
CompactPCI CPU running NT in a compactPCI rack, may I use the PCI
drivers for controlling the desktop PCI card ?

According to PCISIG you should be able to use your PCI card connected
through CPCI extender.
The only issue in CPCI is hot swapping which is not supported in PCI.You
should make sure that
your extender has considered the stub length.(PCI is very volunarable to
physical dimensions)
So there should be a PCI to CPCI bridge chip on your extender card.
