Is there any major differences or advangates in the two methods now,
are more people using one over the other ?

I used an rather early version of the native CF solution. Which works
fine for me (when you know how to avoid the problematic things).
For my latest project I'm working with the CIP script, which seems to
work ok.

Both CIP 1.1 and CMobile work well for me with a variety of 2-series
processors.

You will see a delay on your connection using CMobile(up to 10
seconds). This is on the crestron side and cannot be avoided as far as
I know (2-series processors).

I have heard that the latest MC3 firmware (1.001.0025) speeds up the
Native iPad connection significantly, but I have not tested this
myself(no MC3 in the shop).

Maybe others can test it out an report.

There are some reconnection issues with CIP 1.1 but the new iviewer 4 should fix it when it's out. You can stick many CIPs on the same IP ID and even stick in an xpanel in there as well

Good point on the multiple Xpanel/CIP connections.

CIP would be a good candidate for roaming iPads when doing a retrofit
job that may have had a One Panel->One Room configuration, and no
crosspoint logic.

Drop an Xpanel in for each Room/Zone.

Change the IPID token during runtime to connect the GUI to the
appropriate room.

Nice upgarde path for legacy systems...

Vantage Controls re-establishes a connection upon receiving any valid Vantage host command (possibly any string, for device control). To add to that, it also responds to & completes the initial command while establishing the new connection (5% of the time you have to hit the button twice). It is similar to controlling any other TCP-IP device.
