This is a minor release that addresses the following:
I believe Comet writes out valid mzIdentML files now (besides known issues with the schema that aren't compatible with Comet's fragment bin parameter). Thanks to J. Uszkoreit and M. Riffle for assisting with the mzid output.
The "output_mzidentmlfile" parameter has been extended to allow control of optionally reporting protein sequences in the mzid file.
If separate modifications of the same mass difference are specified, e.g. "79.99 S", "79.99 T", and "79.99 Y", then Comet will internally collapse those to "79.99 STY" before running the search. Specifying the modifications as separate variable_mod entries has a detrimental affect on performance. Thanks to C. Bielow for suggesting the optimization.
