direct search of thermo raw with msfile reader

Hi Jimmy,

I've been having problems transitioning to searching *.raw files directly with Comet. I'm on Windows 10 x64.  I've installed MSFileReader_x64.exe (MSFileReader 3.1 SP4) from Thermo's site, can verify that:

"C:\Program Files\Thermo\MSFileReader\Fileio_x64.dll" and
"C:\Program Files\Thermo\MSFileReader\XRawfile2_x64.dll"

are present but get the following when launching a search:

C:\maize>comet.win64 SW_CC1_1.raw -Darap.fasta
 Comet version "2022.01 rev. 0"

 Search start:  05/03/2022, 08:57:28 AM
 - Input file: SW_CC1_1.raw
   - Load spectra:Could not read Thermo RAW file. The Thermo .dll likely was not loaded or out of date.
 Warning - no spectra searched.

 Search end:    05/03/2022, 08:57:28 AM, 0m:0s

I've verified that the MSfilereader directory is in the environment variable path and not sure what else to try.

On the Thermo's download site, once you choose "Other Releases" where the "MSFileReader 3.1 SP4" link is among the other available software, there's a tab labeled "Release Archive".  In the release archive are older versions of MSFileReader.  Can you try installing the older MSFileReader 3.0 SP2  (or one of the other old versions) and see if the raw file search works?  If it does then you can go ahead and install the latest 3.1 SP4 and hopefully observe that raw file searches will continue to work.

This is an semi-educated guess for a fix for your problem.  I've had issues on Windows systems where I can't compile Comet because the Thermo DLL can't be found even though I know it's installed and registered.  The fix I stumbled upon was to install an old version of MSFileReader to address whatever the core issue was (possibly a 32/64 bit DLL registration issue, pure guess) but it did fix my compile issue so there's some hope the same fix will work for you.

That was spot on. I've installed "MSFileReader_3.0_SP2.zip" and it worked first go.

* I should say; i installed both the 32 and 64 bit versions in that archive.
