dynamic genome scale metabolic modeling tools for microbiome analysis

Dear all,

I am currently analyzing longitudinal microbiome data, I am wondering if there exist tools to incorporate dynamic genome scale metabolic model in microbiome analysis in order to decipher the microbe-microbe metabolic interactions in microbiome along with the disease progression. 

Any comments or suggestions are welcome!!

The only thing that readily comes to mind right now is https://bacarena.github.io/ which is R-based.
