The upgrade allows you to perform a free evade action when you either decloak or perform a cloak action, it does not assign the evade token. So you cannot end up with two evade tokens. What you can do is end with two focus tokens and an evade since Fleet Officer is assigning the focus tokens so you can still perform a focus action.

 

Also Fleet Officer does not say "other friendly ships..." so the ship with Fleet Officer can choose itself as one of the two ships as per the recent FAQ.
