--input-bam doesn't seem to work

Hi,
I ran clipper without an input file, and then with one, and got a file that looks identical in both runs.
I added the input using this parameter:
--input_bam=/path/to/file.bam
I used -b fot the IP file. Should I be using --bam=/path/to/file.bam instead? or are there other parameters that I've missed?
