CLIPper input control option

Hello, I'm Dahun.

I'm trying eCLIP-seq analysis but I have one question for that.

In this picture, there is no option about input control.

Can it just be possible without input control?

I want to analyze this eCLIP-seq data comparing input control(That is no IP sample).

Hi Dahun,

As far as I am aware, CLIPper does not normalize to an input. It only calls peaks for the IP experiment. There is a separate normalization pipeline that can be used to normalize the IP experiment to an input and perform an IDR analysis on replicates.
