late filed return

For 2021 client return was completed with a balance due for Fed and state. Client paid balances on time. It was discovered that the return had not been filed so when it is filed do I indicate that payment was made for Fed and state? Or let the agencies balance it out?

My opinion it is easier to let the agencies sort it out, and if they get it wrong deal with it then. Bur let you client know what is going on.
