I can't find anything. Even when I create a software instrument track and look under the instrument and/or the audio FX and MIDI FX tab, nothing is showing. There's not even a folder for Antares let alone the harmony engine itself.
You can adjust the volume and pan of each harmony within the AHS plugin and create different Aux track mixes of the harmonies. I also used to use Chord via Midi in AHE and adjust the register and spread to create multiple harmony Aux tracks with different register/spread.
Once you have recorded your Aux track you can just disable the AHE plugin on the vocal track and I would typically record other takes for doubling of the main track. I would sometimes also use the double tracks to create slightly different AHE harmony tracks to thicken up the harmonies.

As for the quality of the results of such harmony emulators, that may be somewhat subjective. I've seen people say Harmony Engine and/or Waves Harmony sound great, and I've seen people say they don't. So you may just have to experiment and see what you and whomever you're working with think.
But, back to trying to do it 'artificially'. If the provided takes aren't well-synced enough to provide the desired effect, you could try it with Harmony Engine or Waves Harmony. Pick an 'exemplar' take of the main melody that's high quality and has the characteristics you want, and run it through the harmony generator. Use built-in chorusing/doubling if available, and/or perhaps use multiple instance or multi-output capability and use something like Logic's Ensemble plugin to thicken each part. Any other humanization and pitch variation you can add, whether built in to the harmony generator or external, may help. (I think Harmony engine has a variety of features for this.)
I have never done anything remotely as complicated as this choir task and have never sang in a choir, but my first thought was the same - take the best solid takes (with similar vocalizations) since choirs members singing are generally uniform in performance, and multiple each one using the various harmony tools.
