repeat masking targets

Hey Rachid,

I want to use blast's dustmasker on my references (targets), which changes any repeat region to lowercase letters.

Does the k-mer indexer take this repeat masking into account when the database is generated from the targets?

No, it does not, but you are welcome to change the source code accordingly.
