add configurability to .settings, .DBDirectory and .dbAccess

Hi

Would it possible to make the .settings,  .dbAccess, .DBdirectory, and maybe some other more intermediate files generated by the scripts be configurable? Right now it is hard coded in the script to put under the $LDIR (where the scripts are), which makes difficulty for the software to be installed in shared environment, since this will need to make the central installation folder be everyone writable.  So far, the software would only work without encountering file permission issue when it is installed in the user's own directory.

In the meantime, have you tried to install CLARK in the shared environment directly ?

i'd second this. i'm currently trying to run the singularity version of clark but can't because it insists on writing files to $LDIR. i can't actually see a work around other than building a fresh container that searches for the hidden setup files it a different location
