OUtput result wrong

Hello,

I have used BETA for analysis of plant species. BETA run successfully but problem is that output file contain only few chromosome result out of 26 chromosome. I have already checked all the input file and run many times but same problem arise.

I have also run BETA previously in other plants and given good result.

Please give me your suggestions and help me. What are going wrong ??.
