Links in circos plot

Hello
I am working for the first time with circos to make a plot showing position of paralogs in the genome.
I have around 4000 pairs of genes and when I show them on the plot, it looks too noisy. Is there is any way to refine them and make it nicer. Also how do i change the colors of the links . is there any script that we need to include specifying different colors? For the few which you see in the plot are specified manually by me in the configuration file. But its very difficult to do it manually. 
Am i missing some information regarding this.
Any of your help will be greatly appreciated.

Please include all the conf/data files. I can show you how to bundle the links to make the figure clear.

Thats so nice to hear to from you so quickly! I will attach all the files that i have used in the conf and also my data(karyotype.txt & seg_link.text).
