Hey Sean,
I've been testing ChemChains and it seems that everything is working pretty well so far.

Here are some things that still need to be addressed:

1) Both the visual and calc mode still print an extra line with the initial conditions
2) When you run the calc mode and look at the bits it prints, the last bit is a huge integer - seems like we're running out of an initialized array
3) For the calculation mode, let's also copy the logic file being used and put it into the "logic" folder. (similar to what we do with the specs file)
4) It appears that the -rand_init flag has disappeared to run ChemChains with random initial conditions - that should definitely come back

These are all minor things and once resolved, I think we're really close to the release.

In #2, it's the input bits file that is having the issue...
