Hi,

Does anyone have or know of some code that would automatically extract the external (or body) contour from a CT dataset and save it as a structure in planC?
Using the contouring tools in the GUI works, but is painfully time consuming.

Thanks in advance,
Mark

If your data set has dose and the dose grid encompasses the CT, you could select a low isodose contour that coincides with the body contour and convert it to a structure.

Thanks, but in some cases there may be bolus and if so then using that method will encompass the bolus, which we don't want.

There is a function called getPatientOutline in the CERR distribution, in the Contouring folder. It creates a binary mask of the patient from which you can then  extract the edge pixels of the mask on each slice and create a contour on each slice.

Yes, you can use getPatientOutline. Please see our wiki entry https://github.com/cerr/CERR/wiki/Extract-patient-outline for sample code and additional information.

Best,

Aditi
