Hi,

I am a PhD student and I am looking at mRNA expression (RNA Seq V2 RSEM) Log2 plotted against Putative copy-number alterations from GISTIC. Dots represent individual samples, but there are grey box and whisker plots imposed on the plots. What values or analyses do these show? Are the middle lines the median? What are the upper and lower lines, and why are some of the data points outside of these? And what are the grey boxes?

Example plot attached.

Many thanks in advance!

Phil
