MAF generation: Genome Nexus vs vcf2maf

The documentation seems to suggest a preference for (or an eventual move to) Genome Nexus over vcf2maf. Is there any problem with vcf2maf outputs, now or expected in the future? Thanks.

Hi Matthew,

 

Thanks for reaching out! The vcf2maf outputs work fine too. One thing to consider is that the default transcript list for some genes might be different (see explanation here)
