Good afternoon,

I have received a dataset of 2 WGS patient samples that I would like to host on cbiportal for academic use. Could you please let me know how I can upload the files for analysis?

Thank you in advance!

Best wishes,
Alyona

Hi Alyona,

Thanks for your message, and it's great to hear you’re working with WGS data.

Just to clarify, when you mention uploading data to cBioPortal, are you looking to:

  • host the dataset for private exploration within your group, or
  • make it publicly available via the cBioPortal website?

For public hosting on cBioPortal.org, datasets typically undergo curation and review, and we can guide you through the requirements if that’s your goal.

If your aim is to explore the data yourself or within your institution, the usual approach is to set up a private instance of cBioPortal and load your data there: https://docs.cbioportal.org/deployment/
In either case, the data will need to be formatted according to cBioPortal specifications before it can be loaded: https://docs.cbioportal.org/file-formats/

If your goal is instead to quickly visualize certain aspects of the data (e.g., mutations in specific genes), you could also use the “Visualize Your Data” feature on the public portal for limited exploration (e.g., OncoPrint, Mutation Mapper):
https://www.cbioportal.org/visualize

Happy to point you in the right direction once I understand your intended use a bit better.

Best regards,
Jessica

Dear Jessica,

Thank you for getting back to me! I was able to upload the data to cbioportal PMGC for personal use and data analysis. As my work is nearing publication status, I am also interested in making the dataset publicly available. Please let me know how to proceed with that.

Thanks in advance!
Alyona
