Order of Nodes

Hi there, 

I was wondering if somebody could help me out. I am doing a final year project using Cando trying to see how the location/density of crossovers affect the rigidity of the structure and when plotting the graphs of RMSF against nodes, I've found it difficult to pinpoint exactly where node 1 starts, in relation to the structure. I've tried to correspond it to the heatmap images of the RMSF of the sturctures but this is proving difficult.

For some context I am using a rectangular shape with a raster pattern
