in-vitro human MAS5 format

I noticed that in the mas_results.txt files, there are 12 CEL files
listed in the header but 24 values for each probe. How are the probe
values related to the header labels?

Hi Justin,

I've just joined this discussion group and found your post - I too did not know how to interpret the apparent 'duplicates' found in some of the mas_results.txt files for invitro human samples. Did you ever discover the answer? I believe they must be technical replicates (i.e. they measured the gene expression levels twice for each sample, perhaps to check measurement error), so I've just ignored the columns with no headers for now so I could proceed. However, I'd love to have a confirmed answer. I'll let you know if I discover anything.

Hi Ashley,

you are right, these are technical replicates, which can safely be disregarded. 
You can also take a look at the collapsed FARMS-preprocessed expression levels (http://dokuwiki.bioinf.jku.at/doku.php/tgp_prepro), they contain only one expression measurement for each dose and time point.
