Try to use cmake option to build the project instead (with modification of CMakeLists.txt instead of Makefile.config)
Worked for me

mkdir build
cd build
cmake ..
make all
make runtest
(http://caffe.berkeleyvision.org/installation.html#compilation)

I just modified this line

caffe_option(CPU_ONLY "Build Caffe without CUDA support" ON) # TODO: rename to USE_CUDA

because I am using it without CUDA
